Items in the File menu deal with the interactions between the program and the computer's persistent storage (eg, files), etc.

Note: In the keyboard shortcuts below, substitute "Cmd" for "Ctrl" on Mac OS X.

New... (Shift-Ctrl-N)

Create a new ontology in the current or new (if need be) workspace.

Open... (Ctrl-O)

Open an existing ontology (and its imports) in the current or new (if need be) workspace, based on a file in the computer's persistent storage.

Open from URL... (Shift-Ctrl-O)

Open an existing ontology (and its imports) in the current or new (if need be) workspace, based on web content specified by a Uniform Resource Locator (URL).

Open recent >

Display a sub-menu of recently-accessed ontologies, allowing the user to select one for opening.

Save (Ctrl-S)

Save any changed, open ontologies to the computer's persistent storage (eg, disk files). If an ontology already has a name, use that; otherwise, specify a new name.

Save as... (Shift-Ctrl-S)

Save the currently active ontology to the computer's persistent storage (eg, disk files). Specify a new name for the ontology.

Gather ontologies... (Shift-Ctrl-G)

Save all open ontologies in a single folder (ie, directory) on the computer's persistent storage (eg, disk). This is useful for ontologies that have been opened from the web or from other libraries.

Export inferred axioms as ontology...

After classification, save the inferred hierarchy as an ontology on the computer's persistent storage (eg, disk). The current ontology source files are unaffected and the save status of any open ontologies is preserved.

Edit active ontology library... (Ctrl-L)

Manage the persistent storage locations (eg, disk files) where commonly-used shared ontologies reside for the active ontology.

Edit ontology libraries...

Manage the persistent storage locations (eg, disk files) where commonly-used shared ontologies reside.

Loaded ontology sources...

Show a summary of the loaded ontologies, showing their physical locations and allowing several actions (eg, reload, close, navigate to source).

Check for plugins...

Display the "Automatic Update" dialog, allowing the user to inspect and/or update plugins for Protege 4. See also the "Protege-OWL plugins" item under the "Help" menu.

Close (Ctrl-W)

Close the active workspace and return to the welcome window.

Preferences...

Display the "Preferences" dialog, allowing the user to set various application preferences, eg, check for plug-in updates at start up, font size, entity rendering preference, etc.

Exit

Exits Protege. User will be prompted to save any modified ontologies.
